My son just had the engine of his 2002 Outback rebuilt at a recommended Subaru mechanic several hundred miles away from where he lives. He drove it home with no problem. But now the car starts to vibrate when braking and gets worse when at a stop and the check engine light has come on? Did he get screwed by the guy who rebuilt the engine? Here's hoping it's something minor....

The only way to know anything is to get that code read. It could simply be something did not get plugged in all the way, it's very common to make that kind of mistake in an engine swap.
